You want to get out 2 independent CVs from your joystick, right? And you have 6 pins on the joystick - 3 on each pot for each axis?
As you describe should work I think - be sure the negative (shield) of each jack goes to the junction of the 2 batteries (ground). What kind of load are you driving?
Also, be sure the pots are quite high value if you are running it off batteries - the lower the pot value, the quicker your batteries go flat. 100K should be ok.
