This is all normal.  The Assign mode is not selectable while the arpeggiator is running on a non-Europa JP6.

That is not normal.  Make sure you are in WHOLE mode, and make sure HOLD is off - these will eliminate problems w/ split points and weird envelopes.  And make sure you have a patch called up w/ a fast attack.

If nothing is plugged in, the CPU will generate a clock signal.  And you say the range led is flashing, so it is.

Since the arpeggiator is generated by the CPU, I can't see any way for the arpeggiator to be broken and the keyboard to otherwise function normally.  Seriously, operator error is the only cause I can think of.
