I wish I knew the answers to all those questions!!

Basically, I try not to use the JTAG pins for anything else
if I can help it. Very wasteful!

Remember that JTAG needs to be disabled if you want to use
those pins, either via the fuse (permanent) or by writing
to the JTAG disable register in your code.

I would only use the pins for something like reading a dip switch
(with series resistors) or indication leds which could be simulated
during debug.
