I find that GCC (WinAVR) (and free) plays well with AVR Studio.  So far it
has done everything I have asked it to do.

I also use the AVR Ice Cube JTAG device
(http://www.ecrostech.com/AtmelAvr/AvrIceCube/index.htm) but I guess you
have the MKII for that.
