The AVRISP MkII is considerably more robust than the MK1 (serial)
version, but I have killed a few off during development accidents.
Reversed power supply connections to the target board, even momentarily,
will do it. Stray voltages on the programming lines also. It can die in
two ways, either the whole thing gets zapped in which case the PC can no
longer contact it, or as in this case, the USB part keeps working and
the programmer side does not work.

And to me it sounds like the programming side of this AVRISP is dead.
