I have used the libusb-win32 filter driver that lets the AvrDude libusb and  the Atmel Jungo apps share the same AVRISP on USB one at a time which is conventient.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
