I had a similar problem, but not exact. what I had to do was un install avr studio, and the DELETE the directory and then re install.
it seemed to have stopped doing it.
however my next thought woudl be to do a regedit and delete all the registry keys before installing. but I have not had to do that.

Reboooting does not help, removing and reinstalling studio does not
help.
Of course when this is happening, I can't work.
After a while, (hours-days) it will go away, or at least it has in
the past.
Any ideas what I can do to prevent this? I'm on a crash project for
a client at the moment.
