Since nobody else answered this, I will. I'm only a novice at the AVR, but here's what I can tell you about the bootloader... Some AVRs (all the Mega parts?) have the ability to program themselves. So what most people do is install a small program in the chip to handle this programming. Then, instead of having to use a programmer circuit you can just connect to the PC or whatever and download the program, which the bootloader then programs into the chip's memory.
