Hmm ... how odd.  I've been running AVR Studio with my STK500 on about six 
different computers running everything from Windows 98 to XP (no Vista 
here yet), both desktops and laptops, and they all work fine. All have 
serial ports, though.  I haven't tried a USB-to-serial adaptor yet.

I've had such mixed results from USB/serial dongles that I avoid them  
as much as I can.

Maybe you can try on a computer with a real serial port to rule that  
out?
