The Atmel JTAGII is relatively expensive in comparison to many, but it does have 
full download / debug unlike some. Additionally it supports debugwire which may 
be of interest if you also work on smaller devices.  So far we have had a good 
run with it as with it's predecessor on the Mega128 & CAN128.

At work I bought a number of AVRJTAG + AVRISP(STK500) 
http://www.ledz.co.kr/ for USD$49 each. The origional ones I bought 
where USB 1.1 using the FTDI chips. They work well as either an ISP 
style or jumper selectable as a JTAG. Can source power from the USB 
or from the Target again with a jumper. Work flawlessly with AVR 
studio. The origional ones where a little slow but certainly did the 
job. Apparently the newer ones use USB2 chips still from I presume 
FTDI. 

They can be upgraded by Studio. Everything the Atmel ones appear to 
do at a lot cheaper price.

If I had a beef it was that they dont have the bootloader for the 
mega16 on their site. So if you blow the chip up your stuck. The 
reason it blew up was a software person at work was using an external 
power supply and didn't tie the 0V to the PC chassis and insisted on 
continually plugging and unplugging the things.

Their shipping costs are reasonable which is always an issue if you 
live in Oz.
