You can't run AVRStudio under anything but Windows, I was hoping it
might run with Linux using one of the windows emulators but it won't.

It will run in win4lin: http://www.win4lin.com/
because win4lin runs a "real" windoze installed from a CD.

I've used the serial and parallel port through win4lin, but i don't
know if it will work with avrstudio hardware.

Nothing cracks me up more than when Windoze reboots itself and it takes
all of 3 seconds as just another ill-behaved user app under linux;)

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
