I had this same problem on a bunch of negs shot with infrared film. I thought it was the processing, perhaps, but maybe it wasn't. Anyway, I never figured out a solution other than selecting the skies and doing a gradation and then adding a lot of grain (since it was grainy film). Worked pretty well, but I'd love to know what caused it, also.
