QTRGui is only letting you vary settings that are already in the QTR
.ppd file. 

The paper setting will depend a little on your printer.  See Roy
Harrington's answer to the same question from me:

If you have a desktop printer like a 2200, I suspect the paper setting
won't make any difference.  The more important thing will be the
correct choice of curves.

The other two settings you asked about let you fine tune various parts
of the tonal curve.  Currently I am printing on Ilford heavyweight
matte paper, using the EEM profie on an Epson 2200 using UC inks.  I
have the ink limit adjustment set at -5.  This prevents the deep
shadows from blacking up too quickly, and gives me the same sort of
shadow detail that I see on the (calibrated) screen.  Likewise I have
the gamma adjustment set at +4, because this darkens the midtones a
little to give me more or less what I see on the screen.  

My interpretation of this is that, given there isn't an easy
soft-profile option when printing using QTR on a PC, this will enable
you to get print output closer to the screen through a trial and error
process.  Personally I find this easier than applying curves in PSCS.

Stephen probably needs to include some of this material in the help
file, but he is too busy developing the program further, and ironing
out the occasional random bug.  I wouldn't want to distract him from this.
