You should save two versions of your file -- the original RAW file as a NEF (or DNG), and another copy after you have done the raw conversion the program you mention above. That conversion is a necessary step in the RAW workflow. I recommend you use Adobe Camera Raw for that conversion. ACR comes standard with Photoshop CS2. Save your manipulated file as a Photoshop native file, .psd. That's as good a choice as any, since it has some built-in compression. To get output (prints) from outside sources, you will have to convert to another format, most likely JPEG, but sometimes TIFF.
