As I don't use that method, I can't say if it damages the screen or not; but lets assume it doesn't. Any crud that's in the ink, which would normally get filtered out by passing though the cartridge from top to bottom (the filter is at the bottom exit), will still get filtered out as you bottom fill, but it will be on the wrong side of the filter. As soon as you start using the cartridge, whatever didn't pass through the filter during the fill procedure will get flushed into the print heads as the ink flows through the cartridge. This is exactly what you don't want to happen.
