Mottled Skies in BW negativ scans

Hi,
I am using my 24x36 BW negatives as a basis for my prints. The 
scanner is a Canoscan FS4000US and I am scanning at 4000 dpi in 
Photoshop. The scans are very good with the exception of the skies 
(with- or without clouds, light or heavy) which are broken up and 
mottled. Can anybody tell me the reasons for this? And how to avoid 
it? The negatives are carefully processed and show no discernible 
graininess. I would very much appreciate any help on this problem.

I had this same problem on a bunch of negs shot with infrared film. I 
thought it was the processing, perhaps, but maybe it wasn't. Anyway, I 
never figured out a solution other than selecting the skies and doing a 
gradation and then adding a lot of grain (since it was grainy film). 
Worked pretty well, but I'd love to know what caused it, also.

Have you tried scanning at a different resolution (or any other
changed settings) to see if it makes a difference?

Could be you are scanning the grain, try it at a lower res as Clayton 
suggest.

Hello Clayton, Mark,
usefull suggestions,thanks,  yes have tried changed res, changed 
exposure, even fiddled with the focus, nothing really helps.
Its not the grain - which in  the negative is invisible under a 7x 
loupe - I guess I have to take the shots in future w/o any sky. 
Useful exercise.

If you rotate before you scan does the pattern go with it or change?
