reading auto clean bars?

With my Epson 4000 when using auto nozzle check and it prints the bars of color for each ink, from one set to the next I can have a perfect set of bars except one, then that one will be fine on the next set and several others that were perfect are now clogged. Am I having some other problem or can clogged heads go in and out that fast?
