That's because You don't have the exact same effect set up in the Sequencer. On the VFX-SD, every sequence can have a different effect setting. Also the Song have an effect overall effect setting. The easiest way is to set up the first sequence with the Guitar effect setting copied from the Preset sound, and then set up the rest of Your sequence parts like that first one. And of course make sure that the Song uses that setting too.
Changing effects from sequence to sequence can be a nice thing, but if You do it, say, from a verse to a chorus, the VFX 'stumbles' a little, so it is mainly for changing effect, when there is a pause between two parts of a song.
