So I guess the best way to ask this is to describe my setup and what I'm trying to do:
I have a VFX-SD and a PC running FL Studio 9. The MIDI out on the VFX is connected to the MIDI in on the PC, and the MIDI in on the PC is connected to the MIDI out on the VFX.
Essentially I want to use the keyboard on the VFX as a MIDI controller for my DAW while controlling the synth part *from* my DAW. This is working except the keyboard on the VFX still triggers its local sounds, which I want to disable. I imagine this is possible, but so far the only way I can figure this out is in the preset settings, which just resets whenever I change patches. 

Hopefully I'm not being too incoherent. Can anyone help me with this?

you want to set omni off then it will only trigger from midi will still sending out the midi from your keyboard playing

Hi!
On the MIDI settings page You'll need to set MIDI=MULTI and SEND=BASE. BASE is the channel the VFX sends MIDI information
out on. With programs like Cubase the SEND channel has to be set to '1' since Cubase redirects this channel to the channel set on a specific track.

Since I own a VFX-SD, I use SONG mode, where each track is then set to recieve on MIDI channels 1-12, and the MIDI channel setting to MIDI, so the VFX-SD
plays incomming MIDI information.

I'm not sure if the vanilla VFX handles tracks in this way, but Your question made me want to download the plain VFX manual.

Click on MIDI, which gives you the STAT page (shown on upper left hand corner) and set it from BOTH or LOCAL to MIDI. If needed double click to get to the CHAN page for the MIDI channel. You can do 3 on the Presets or up to 12 on the Sequencer, and/or layer accordingly by double clicking the patches.

Thanks, I actually am using a VFX-SD, and using a MIDI template in the sequencer seems to be doing what I need; the only downside is I can't see the names of programs I'm selecting, but I guess I can work around that.

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
