Stefan, Because I use the 'scratch' method, I don't plot the actual traces. Instead, I use a custom written ULP from Eagle to generate the HPGL output for the top and bottom sides of the board. Then I use a program that post-processes the HPGL from there and then sends it to the plotter. In this post-processing program I suck in the drill file and add filled circles to the middle of each hole so as to etch away the copper in the middle of each drill hole.
