G'day Tim, One way: first part = select the sequence(s) you wanna transpose and adjust the Transpose parameter in the Sequence Parameter Box (near the top left of the Arrange window). This, as you've noted, only transposes the notes non-destructively, i.e. for display and playback purposes. So, next step = normalize the sequence(s). BTW reading the >'transpose" section of the help files is utterly useless. Another way (there're usually a few ways t'do things in Logic) is to select all the sequences that need to be transposed, open a Transform window (main Windows menu, or default key command = Command-4) and do the same as you've been doing one track at a time from an editor window.
