OS X treats an extra channel in an image as an "alpha channel" which
is basically a transparency value.
Photoshop allows more control over usage of channels that OSX just
does not know about or pay attention to.

I would guess if you look at the image in Finder (thumbnails or
quick-look) or Preview you'll see the
same weird results.  Print-Tool not being a photoshop program uses OSX
for its image handling so is
subject to OSX behavior.

Layers are another potential issue for Print-Tool but you get some
more control of behavior.  In Photoshop
when saving an image with Layers there's a Maximum Compatibility mode
that writes out a completely
rendered version of the file in addition to the separate layers.  This
allows other programs to see the
image as Photoshop currently displays it.  I don't know Tony's
workflow but maybe Masks on Layers
could be substituted for the extra channels -- they have a lot of
similar capabilities but you need to think
about them a bit differently.
