I bet this is it! PS CS3 and Lightroom are now defaulting to ZIP compression. So If you just started using something from that workflow start with those. If you're still in CS2, than looked for saved alpha channels. Also make sure that you gave a good profile, untagged profiles don't transfer to all programs well.
