There are some basic MIDI reasons why this presents real difficulties.
MIDI notes are a defined semitone-based series and any microtuning is
a product of internal processing rather than external. The only
workaround I can think of - for any MIDI sequencer - involves cunning
use of pitchbend. But even that presents problems as you can probably
appreciate.

In practical terms, I don't think any sequencer can do this - the
answer lies in the receiving synth(s).
