There is a 'paste filter' that selects which parts of the copied data will be pasted - notes, auxes, both (notes and auxes), aux config or all of it. See page 72 of the manual. If you haven't got the right setting there, you may not paste what you expect. The copy bug was that aux config wasn't being copied to the clipboard, so whatever aux config was copied in the previous version would be pasted every time.
