I can see a reason why it might be muted, but only for 1 bar...
When you lose a pattern, v4 attempts to return to the unedited pattern at
the same position as it was playing in the edited one.
If the current bar position is after the end of the unedited pattern (i.e.
you have increased the bar length), the track will mute until the end of the
current bar, then return to the first bar of the unedited pattern.

I can't see a reason why the restored pattern should be 'pitched' (I'm
assuming you mean transposed).
I'm not sure what you mean by 'alternated'.

I've uploaded a new build to
http://www.sequentix.com/v4beta.htm
which does a bit more checking during the 'lose' process to make sure there
can't be any invalid values in the track state.
Give that one a try if you're having a 'lose' problem and see if it helps.
