First, be sure you have the latest version of S3Pro from the Datacolor  
website installed on your computer.

Next, you will need to distinguish between the profile being used, and  
the video corrections being applied. The VLUT corrections occur  
shortly after startup, and the entire screen changes, at least a bit.  
The profile, on the other hand, only effects color managed  
applications like Photoshop. My guess is that your LUT corrections are  
not being loaded, or staying loaded, for some reason. Since it's  
Spyder3, there is a full time utility that should be assisting with  
that.

But you can start by going into the OS's display properties (right  
click on the desktop to get a menu offering this) and in the color  
management section, assign the custom profile you built to the  
display. As long as its there, and can be assigned, then you should be  
okay on the profile end of things, and can focus on what is going on  
with the LUT loading.
