Fraser, Musical notation, as you have confirmed, is only an approximation of a truly expressive musical performance. So, of course, when you reverse the process, the notation is usually far too precise for anyone to comprehend. To simplify it, you need to know the tempo (not that of the MIDI file, but of the notation) (which likely varies throughout) and also figure out the appropriate time and key signatures. In transcribing with Cakewalk or Sibelius, you can improve the clarity of the notation by quantizing, but the devil resides in the natural rubato which can have you pulling your hair. Further, those programs are of little help in setting down the dynamics that should appear in the notation. If you cannot, by hook or crook, get your hands on the original notation (Interlibrary loan is often help), my suggestion is to find a human with musical credentials who is good at transcribing and who is proficient with Sibelius or or Finale.
