I had this problem when I first got the MD as well...
turns out there is something in the manual on pages 48
and 49... adjust your Base Channel and/or Map settings
(you can turn notes off in the Map page) and it should
solve your problem...

the external input, it reads the tempo but when a
pattern is played

Basically the MD keys are acting like a Midi keyboard.

found anything in either manual that exactly solves my

just want to play my keyboards along with the MD
pattern, synced up 
without the pattern triggering unwanted notes.  Thanks
