you betcha! I run my doepfer modular and SIDstation thru it all the time! 
those inputs are a blessing!

Well, as Janne said -it's great for gating the SIDstation (takes away a lot 
of noise) but it's very funny to use all of the effects available. I'm a 
sucker for autopan so I use that a lot.
In my song "Ocean to jungle" a "dying-bird-scream" was made on the doepfer 
A100 and then run only thru the MD with autopan and reverb. Btw, it was also 
triggered by the MD using a seperate output and an impulsemachine and the 
Envelopefollower of my A100. It's available at www.mp3.com/stryphworld

But another thing that people might not think about is that you can use the 
same input for two (or more) different tracks in the MD, e.g. putting a 
gateB inputmachine on track 10 _and_ track 11 and then treat the sound 
completely different in the two tracks. And maybe pan them apart or autopan 
them against each other or just switch between them in different patterns. 
Experiment!

I've done that quite a lot. If you use the filter to isolate frequency
bands for a sound, let's say a bassline, then apply different fx to
the different bands. Some distorsion for the low frewuencies maybe? :)

I've made one drumkit that only takes sound from one output, isolates
different frequencies, then autopans them with different LFO
speeds... sounds great!
