Arf ! I think nobody will answer to your question ! Cubase is not able 
to synchronise from an external midi synchro. It can only receive midi 
time code. So the only way to synchronize your MD to Cubase is to send 
the internal synchro to the MD ! I have the same problem :(

Hi, take a look at the forthcomming version of Ableton Live 4.0!
Since this announcement i am happy. Till now i made very good
expierations with live, and if they get the same timepiece to midi, as
they have done with audio, there is no more need of Cubase, Logic or
Sonar for me.

What a good news !!!! As you said, there is no need de keep cubase as 
midi sequencer, the midi live sequencer is arriving ! It's not too early !!

Move to quarantaine

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
