Are you starting and stopping emax seq manually ?
You should set the emax Seq to start and stop from .. midi /external .. ?
Don't remember exactly.

But i had good experiences with it doing it

1) Copy SuperMode Map with proper track/preset assignments to another
sequence location (Manage 5)
2) Turn Auto Extend on (Setup 3)
3) Turn MIDI Start/Stop on for the current preset (Preset Def. 7)
4) Choose MIDI clock (Manage 2)
5) Hit “Play” on source sequencer
