Problem changing patches while bypass is engaged

Anyone encountered a problem like this? I am on Program/Patch A , put it in bypass mode, switch to Program/Patch B, then turn off bypass mode. Now patch B does not sound right, in this scenario, patch B has the Smooth Pitch Shift effect (don't know the Factory Algorithm that I am using) but it is shifting the incorrect pitch. If I toggle from a different program and then back to the Pitch Shift Program, it sounds like it is suppossed to. Very Strange. I am doing all of this switching via the Control-One pedal board. My 2101 is running V3.00.00.a with a single S-Disc.
