OK, in apple mail [OSX]  the program adds this to the bottom:

--Apple-Mail-2--940894213--

maybe this is what is removed, or it could be rich text formatting.

Also, I just disabled the preference to reply in the same message 
format.

Let's see if that eliminates the non-text.
