What is th different between working in real time and real time debug?

Hi everyone, I want to ask something, what is the difference between real time working (normal usage of device ) and real time debuging (using the J-Link Interface). I have problem with I2C, When I debuging there isnt any problem at I2C communication. But if a restart the system an work with real time, I read wrong parameters.
