I can't say I've found an optimum arrangement yet since I still 
manage to rearrange everything every few months (love those flat 
rails). About the only thing that has been a constant has been to 
keep the transient generators near the VCAs and VCFs since so many 
patches seem to have EG->Filter and EG->Amp. I also like to keep 
multiples evenly distributed about the cabinets so that I can always 
reach one with a 1 foot cable.
