Modules should always be grouped by function.  Do you hear me?  
ALWAYS. Do not listen to anybody else on this.

Signal flow should be left to right 
(generation>modification>amplification) and top to bottom (control 
modules on the bottom). Diagrams should follow the same scheme.

Do this and life will be a LOT easier.
