Not sure this is it, but its worth a try. In song edit mode, check 
EVENT SOURCE fx. I usually set that to first pattern only, so that 
the fx settings stored with each pattern do not change in the middle 
of the song.

Other options include:
--song events only, all patterns, song and patterns.

Just a thought.

This moves the raw source file on disk only. The archive index is not changed automatically, so you still need to run a manual refresh afterward.
