I think you have all you need; you could start by trying to build one of the examples for the AT32UC3C2128.
I only used older studios with an UC3 eval board (1104?) but it worked almost OK.

I have a question too, since you mentioned the Mega1284.
I tried to "port" a 644 project to the 1284 and... its not working :-(
Granted all I did was select the 1284 instead of the 644 studio 4.18.
Would you know off-hand if there's anything else I may need?
I do use a bootloader but that part seems to be OK (chip45boot).
