All the USB does at this stage is powers the dev board.
The EEPROM is programmed via the Parallel port (I think I could have made a program to wiggle Serial port lines cheaper, only need 3 out and one in lol)

I assume you are connecting the USB kit via USB port on the laptop. If so, do you have ActiveSync running? ActiveSync may interfere with the USB port.

Probably some windoze crap polling the port for external printers/drives etc.
Disable it.
