You would do well to get an on-chip debugger going as part of your development environment. This will help you find problems in C programs and assembly (I don't know about BASIC). If you have experience in hosted systems, you will know how valuable it is to watch your variables change as your program runs. With microcontroller OCD, you can see the hardware registers change as well. The ATmega128 supports OCD via the JTAG interface. There are sources of JTAG ICE interfaces that are less expensive than the Atmel one. I have just started production of an AVR JTAG ICE interface which might meet your needs.
