Hi Alex
I had the same problems my self
I built the ISP board in order to load the software to the prototype board that I built and couldn't do it right until I used the AVRDUDE software 
Try it ......It is simple and works.

My suggestion for you is not to spend a lot of time as I did by tiring to build the ISP board...
If you want my opinion 
Try to use the STK200 Dongle (if you have one like this) 
And if you don't have one like this then make your self a favor and buy one .
It will speed your work and will take this out of your mind for the rest of your prototypes

You could try the AvrDude programming software. I think it compiles under Linux.
