Well I don't think I can help much more without you answering questions, sorry. As a suggestion I would unplug everything off the STK and have a look at VTG and VREF and FINALLY tell us what the ISP frequency is set to like I have asked a few times before. The 12V rail for the STK is it regulated? If not what is the ripple on that rail? I don't know of any log files that gets written by the STK, the only info you get is at the bottom of the programming screen as far as I know.
