I do similarly though - with modelling amps I use the cleanest model on the amp and do my amp models on the VF-1 (or either my old POD2 Pro or my VG-99). Obviously still some colouration but hardly noticeable.
If it's an older amp with no modelling I guess you would want to set gain low, tone(s) to 0, EQ flat, etc.
