The tuning and transposition parameters are in Menu 3, page 00, but these 
are global, and should affect all modes.  The Menu 2 parameters apply only 
to the current mode, and there are things here that can affect tuning, 
especially if you're inadvertantly sending weird midi data.  If you're not 
using a certain controler, it may be receiving a fixed value.  Most likely 
you've got one of these routed to pitch, so try cutting these routings off.  
In fact it's possibly DEF WHEEL2, on Menu 3 page 04 you can route a 
controller to this, if you've accidentally got it set to something stupid, 
it could give you problems.

If all else fails you could change the global transposition when you switch 
modes.
