I've found out what the problem is - simple. I have been programming a patch that uses the sequencer. Then I have been stopping the sequencer, disabling the internal clock and playing the patch from the keyboard/from cubase. Now, because I have sequencer row 1's destination set to oscillator pitch - the pitch is transposed by whatever the first step is set to. Dohh. Obvious really. Sorry for wasting everyones time.
