Ahh, I didn't realise it was an old pedal.  I have seen a similar thing before, although not with the rubbers.  There is a PCB in the pedal with a plastic film above it with conductive areas on it.  This is separated from the PCB with a spacer.  The rubber pushes the film onto the PCB.  Someone had a pedal which wasn't working and the plastic film was permanently deformed so it always touched the PCB.  I pealed off the plastic film & put it back again and that fixed it.  I am not sure how long it would have lasted, but it would have been useful as a spare pedal.

I'm glad you have found the problem.  I assume Yamaha can just replace the broken part?
