D~man,

Here are a few things you can try (note that the page numbers 
referred to below are the page numbers of the manual that comes with 
the kit and not the downloadable PDF manuals from Yamaha's website):

Try using a different stereo cord first. (Also, make sure you are 
using the TP65S and not the TP65. The TP65S has grooves around the 
top edge, the TP65 does not.)

Next up is check to see if the trigger setup for input no. 2 is set 
to a pad type "TP65-1" and not "TP65-2".(Page 36 of manual)

Next go into voice edit mode for that pad and verify that a voice is 
assigned to the "snare" , to "snrR1" and to "snrR2". Make sure the 
volume is setup on all three voices. (Page 40 of the manual)

If it still doesn't work, connect the pad to trigger inputs 6 or 7. 
You will need to temporarily change the trigger type and the voice 
assignments, so copy the existing settings down before you change 
them.

If it still doesn't work, then if maybe a bad pad.
