I question whether it is a cause of the software used. I'm inclined to look at hardware issue as Tony suggested. I've also found that I can reboot my entire system, i.e., scanner and computer, and get a slightly different scan. You might also try reversing the film from it's normal scanning orientation; one may never know for sure what works until you try even the implausible ideas.
