I think QTR flattens files. When I use QTR, I, personally, make a "QTR" printing file that has everything flattened, a curve applied, and often the image changed to 8 bit per channel. Since the file is just for printing, I make it as small and pre-converted as possible to eliminate variables and, simply, make smaller files that take less space and process faster.
